I've read on the FAQ section that Flatpak apps are installed system-wide by default. Is there a way to install them in the /Home directory instead? If not, will the apps find and use existing working files? Thunderbird for instance: in my current OS the Thunderbird profile is in the /Home partition on a separate HHD.

either in /var/lib/flatpak or $HOME/.local/share/flatpak depending on if its a system wide flatpak or user flatpak. you can enable user remote in the flatpak settings page in software center
